The werewolves vs. vampires war can be seen in many books (Twilight), movies (Underworld saga), and TV shows (True Blood). Why are these two specific supernatural entities so often flung together? What was the first instance that werewolves and vampires appeared together?

I think vampires and werewolves in fiction symbolize 2 different sides of the human psyche. The vampire is typically shown as cool, calculating, and sophisticated, while the werewolf is shown as passionate, instinctual, and earthy. This is probably why the heroine often has to choose between one guy who’s a vampire and one who’s a werewolf. They represent 2 different kinds of men, both potentially dangerous. The vampire-type is charming, but a player and user. The werewolf-type is rough around the edges, but honest in his feelings.

Actually vampires and werewolves are very close in the myth world. It is said if you are killed by a werewolf you are cursed forever to be a vampire and if you die as a werewolf you return as a vampire. There are a lot of stories in which werewolves and vampires are tied. Some stories even say that only a werewolf can kill a vampire. If you create something there must be a way to kill it.
I have to agree with Persephone. Werewolves and vampires represent a dichotomy that exists in most personalities.
You typically have the very emotional, earthy and passionate (quick to anger, quick to love) werewolf that shows our most primitive instinct-ridden nature and then the cool, calculating, distant and eternal vampire (less willing to care and often looking out by him or herself by feeding on humanity–often without remorse).
Putting the two together in a story allows an author to create a "foil" (or more) and show different personalities reacting to a similar environment based on their background. It’s good for building dramatic tension.
